Too much Ann
So we have been trying to think of names for weeks for our little girl, we both agreed on the middle name Ann for a girl from the start as it is my boyfriends Nan’s (who passed last year) middle name however we have no both come to really like Annelie. So is Annelie Ann too much? (The last name begins with K and is a 3 syllable surname)

It does sound repetitive. I would use only Annelie or find an alternative.
Ann means Grace so what about Annelie Grace, but Annelie already honours Ann

I think Annelie could be the way you honor his grandmother since it is so close to Ann!! And you could find a new middle name. Similar to how one could for example name their daughter Samantha in honor of a grandfather name Samuel.
